All FIXME/TODO's needs to be attended to and either have JIRA issues created, or marked otherwise so they do not show up in Eclipse

There is about 600 TODO/FIXME's in the current codebase which introduce noise where the Eclipse programmer look for changes.

These should be either fixed and the comment reworded, converted to a JIRA issue (and the comment reworded) or simply be acknowledged as a WONTFIX and the comment deleted.
