Convert current bash executed Mockup framework to automatic test execution

The current first Mockup code for investigating the systems protocol and coordination layer relies on a combination of bash scripting, Java classes with main methods and logs mining. We should modify this to be modelled fully in Java to increase readability, maintainability and usability.
